I have a CS2 with a flush cup and swivel stud in the fore end. I am thinking I want to swap to a arca swiss or a picatinny rail there instead. What is my best bet to attach the desired rail? JB weld or similar the screws of the rail into the existing holes? Drill new? What's the go to epoxy/adhesive?

I would not do an adhesive alone and expect it hold and would figure out a way to bolt it. A picture of what you have would be worth the trouble for good suggestions from others.

countersink t-nuts inside the barrel channel and screw it on the bottom

This is the only correct way. Some people will epoxy the t nuts in the stock. I always add a little blue locktite to the screws as well.
