Big Agnes Seedhouse 2 I've for quite a while.
The waterproofing is coming loose in white flakes, with no way
to get all of them off. Some places are really bad.
I have some Nikwax ready to apply but can I apply it
over the old flakey waterproofing? Impossible to get all those
flakes off.
Or am I due for a new tent?

I just went through this. I had a Marmot 2P tent for about 5-6 years and the rain fly started to flake a few years ago. Used it this past Sept Archery Elk in Idaho and it rained 1 or 2 days, and it leaked through the rain fly. The condensation would also soak through. Talked to the guy at REI about the Nikwax coating he says rain fly degradation is caused by storing the tent in a hot (Garage) area. Tired the Nikwax anyways before buying a new tent. Setup the tent in the backyard followed the Nikwax directions, and while it didn't rain the next morning the condensation had soaked through. Ended up buying a new tent.

They will (should) warranty that, at least they warrantied my Seedhouse 3 times for coating failures. Originally you called and they asked a few questions and generated an RMA and you sent it in. The last time I filled out an onlne form and sent it in. Each and every time they sent a new tent.
